When I place the cap on the bottom of the toilet it fits just about flush, maybe 1/8 inch below the bottom of the tank base.

Tile has been installed, so on my flange I added a 1/4 inch spacer to close up the gap a little. If I measure the gap from the top of the flange to level with the surface if the tile, it is 3/8's of an inch.

Question #1 , looks like I have 1/8 + 3/8 = 1/2 inch total gap. With a 1" standard wax ring will it work or is the gap between the flange and the bottom of the cap to small?

Question 2 , would I need to remove the spacer to allow more room for the wax to work?

Question 3, lastly, any benefit to attaching the seal to the bottom of the bowl and running a bead of plumbers putty, caulk-adhesive, wax, as a back up? Don't care about ability to remove again later. Want once and done for decades? Newbie Mike.

Answer: 
Q1: the 1" wax ring will conform to the gap and provide a tight seal. What you don't want is a larger gap.
Q2: No. The wax will conform to the space provided and form a seal in the space.
Q3: Wax ring or a solid ring is all you need. Recommend caulking around the bottom of the bowl after it is installed for appearance and cleanliness. (same way you would do around the tub.

You are over thinking this way more than I did. I too used it after tiling the floor.
I had the problem where an extra-thick wax ring wasn't quite enough, so I had tried stacking an extra simple non-flanged wax ring on top of the extra-thick, but it slid and left a gap (NASTY VAPORS).

To fix the problem, I just used an extra-thick wax ring and this product on top. You certainly need a little squeeze to let the wax ring deform.
No I did not use anything else by way of caulk or putty. It sealed perfectly. Total time was about 10 minutes to lift the toilet, replace the ring and re-install.

My toilet flange is flush with my floor if I use the Hydrocap will my toilet fit level with the floor?

Ugly pink salmon tile in the bathroom...was in good condition but just plain ugly so we redid the floor without removing the tile (diy). Removing the toilet with the help of my daughter--not an issue, but was a little apprehensive about the reinstall. Quick tip, use this awesome product Liquilock (http://www.homedepot.com/p/Oatey-LiquiLock-Gel-31419/202882917?keyword=liquilock) to turn the tank water into a gel so that you have no spills or leaks when removing said toilet (flushes away quickly once toilet is installed). Replacing the toilet took around 15 minutes using the Sure Seat Hydrocap. Used an extended thickness wax ring, had to mash down a little bit to shorten the gap between the edge of the cap to the floor, but took all of three seconds to do it. toilet reseated like a charm. HIGHLY recommend this product...made a nasty little job much easier. If you get any wax on yourself or tools use rubbing alcohol to remove that residue stickiness. September 4, 2015
