Can you apply polyurthaine on the putty and will it stick?

Two questions: can i use a minwax color pen on the putty and then can I use laquer over it the repair?

Refinishing the back of an acoustic guitar that was dropped. I repaired the damage but after staining I'm not satisfied with the "scars" still visible. Photo available if it would be helpful.
