If a 2 x 6 board's actual dimensions are 1 1/2" x 5 1/2", why is the 2 x 6 top flange joist hanger only 5.375" deep?

We're trying to build a base for our new garden shed, using 2 x 6 x 8 pressure treated lumber. I used 2 x 6 top flange joist hangers and nailed them in place on 16" centers. When we dropped the 2 x 6 joists into place, none of them were flush with the boards the joist hangers were nailed to; all of them were approx.1/8" too tall.

Answer: 
We size and rate our hangers based on dry lumber. The sizes are based on industry standards of what is typical for shrinkage when the lumber dries. Thank you!
