The instructions say bead tape is required on top and bottom of the closure strip. Yet the closure strip has adhesive on the bottom flat side. So is bead tape really needed on that side?

I did not install the metal roof on my shed -- I hired a roofer who has done hundreds of these -- and he applied the bead tape both sides;

during, it has a sticky glue strip that would be difficult to try to slide into the space afterward. Plus the panel compresses the strip a bit I don't think you could do it after.

I have a roof where no sealant was used with the closure strips. The bead tape seems to add too much thickness as I have a very shallow roof. Can I use butyl sealant out a caulking gun or something similar to save some thickness?

The classic Rip inside Closure Strip was purchased and installed in order to minimize sound, as in rain falling hard on the metal roof panels, and also to provide " cushion " and stability. It has worked well. The metal roof was over a stall of an old pony. I am very pleased with the result.
