The roof jack prevents rain water from entering the structure. Code requires at least 1" clearance between the vent pipe and any combustibles. Caulking cannot bridge that large a gap. However if you are installing the heater in an older mobile home having a metal roof without sheathing you are allowed to have a close fit where caulking with a high temperature rating may be used. If you are venting through the wall a roof jack is irrelevant.
I am not sure. You need to check the manufacturer specifications to see it it replaces another model. But this does draw its air from the bottom.
Exact problem I had. I got the Rheem Performance Manufactured Housing 40 Tall. It is vented through the sides but the instructions tell you what to do for venting. I chose to abandon venting through the floor as I had to cut a access door to the outside wall of the mobile as it is no longer legal for the access to be into the house. I put vents in the new door as per the installation instructions
