You can't break up the kit. You'll have to fabricate indivdual pieces. Personally, I'd just replace everything at the same time for integrity. But you could replace what you want and keep spares or repurpose that good steel for great projects!!!

Coolers are built with specific outlet positions and dimensions. They may be hard to modify on account of the water sump. Based on your comment, your best bet is a window mounted (side draft) cooler appropriate for your window dimensions and available power source.

Doesn't fit Champion/Essick coolers....

Some of the reviews say this kit does not match Champion 3000DD coolers without modifying coolerCould spacers be used to hold the legs out instead of grinding on the cooler?

I have a 4000 series DD. But that is pretty much irrelevant. Pay attention to the corner pieces of the cooler instead. They are either round or angled. Leg kits are offered to match those styles. I would not grind on cooler sheetmetal - too thin and easy to burn through. Cut and modify the kit legs instead.

Rooftop coolers, in particular, are installed in strategic load bearing openings. The leg material is robust and the angle irons in the kit, when properly placed and reinforced are designed to withstand "regional" or "normally" encountered winds and gusts. (I have a Champion 4400DD and have seen her ride some 35 - 40 knot gusts in the desert....she's still there.)
