Can (2) 2x6 fit into this sitting on top of a 4x4 to act as a beam?

You could sandwich a piece of 1/2" PT Plywood in between the two 2x's. That would not only give you that extra 1/2", but also make the beam that much stronger.

is there a connector for 'stacking' a post onto another post for a roof over a second story deck?

There is. Suggest you go to the StrongTie website and do a search. What you want is a hevy guage, long bracket similar to what you are looking at here. They're not cheap, but will work. Alternatively, the "old school" method woes as well if not better: Notch the post about a foot, likewise on the extension post, and use at least two 1/2 thru'-bolts to tie them together. It is assumed that there will be some sort of "X" bracing also tying the two levels together, etc.
