To wash the AOC carbon filter simply remove it from the unit, and hold it under lightly running room temperature water. After washing allow the filter to dry for 24 hours before using again. It is recommended to change the AOC carbon filter every 12 months.

Yes, you can switch the filters between these two units and they will fit. The difference between the filters of these units depends on the maintenance you want. The 5300-2 will need the carbon filter replaced every 3 months. The 5500-2 will need the carbon filter cleaned every 3 months and replaced every 12 months.
The 5500-2' "Filter H" uses the Winix "Advanced" odor control filter. This simply means it uses carbon pellets instead of carbon coated sheets. If you research this you will find that carbon pellets are the BEST way to effectively use carbon/coal for odor/gas control. Under normal use conditions the filter lasts up to one year and can be "rinsed" (not really cleaned) to remove excess dust/residue etc. so the pores on the pellets can continue to properly absorb contaminants. Carbon pellets generally last longer than carbon sheets (one reason the sheets need replacing sooner) due to MASSIVE surface area on the pellets. Nearly any ultra high end purifier using carbon will have pellets (like the 5500-2 uses) and NOT carbon sheets. It is yet another impressive feature of the the 5500-2 options/design.
They are fine. When you take the Front off (just slightly pull at side tabs and lift), then the filters stack in front of eachother. Inside the depth measurements are different because you later the filters then put inside pushing down into tabs and push filters back and they will hold. Then you put the Front cover back on by fitting the tabs back into slot and push to click. Basically, the measurements inside are deeper and thick because of inside filter space. Hope you understand. It's easier to do then implied.
