Q:If I use the recommended 3-1/2 inch nails in the header, roughly 2 inches will stick out the other side of the truss in my post frame building. Can I use 1-1/2 screws or nails instead?

Same fastener for both the face fasteners and the joist fasteners. You will meet or exceed the connector capacity installed with nails. Q:I have 2x6 joist on my porch/deck and want to add joist hangers on them. When the contractor built it many many years ago they didn?t use joist hangers and since then a few nails have rotted away. So are the 2X6 joist hangers the correct ones to use.

Use as a stand alone support or in addition to butt nailing floor joisting for a solid connection.
For best results, use #9 x 1-1/4" joist hanger nails.
My floor structure is solid & hopefully not squeaking.

Did exactly what I needed them for. Built a Toja Grid pergola and wanted to install beams. Toja's beam brackets are $40 for two pairs. For 10 beams, that would be $200. Ridiculous. So I spray painted these bad boys black. Total cost was around $10 and look they look great.
