You decide your zones. They are controlled by separate runs of tubing along with thermostats and pumps for each. Is your thermostat in the basement or upstairs? Do you want to heat the basement less? If you are fine with equal heating in all areas, you need to make sure a single thermostat is on 1st floor and you can keep everything on one zone. If it is hotter on the 2nd floor then you would like, you will need to separate the tubing runs thermostats. etc.

I would think it would be no problem, its just that the heat wont be as efficient as it would if they were perfectly lined up. You can probably straighten them out with your hand . As long as the pipe isn't leaking it really doesn't matter.
You may just need to bleed them. You should do this every year so they work best.
